You can't put trophies in the little storage cases, because that would defeat the purpose of them being "near-infinite storage". You can put 1,000 stacks of any 1 item in them, but since you only get 1 of each trophy, you're wasting 999 "slots" by doing that. And that would be awfully silly. :)
