Encyclopedia upgrades purchased list wrong
Looking at my unpurchased upgrades in the Encyclopedia, the list appears to be wrong. I went to All and clicked "Hide upgrades you've purchased." Some of the items listed are ones I got for free and some are ones I have purchased.
Core Stats
Quoin Multiplier: maxed out
Intellectual
Transcendental Benefits II: have purchased, or at least not seen card in many moons
Perks
3 Jump cards: all purchased
3 Walk Speed cards: all purchased
Camera Mode, Encyclopeddling, Mappery, Skill Learning Brain, Snapshottery, Zoomability: grandfathered upgrades

The Core Stats cards won't show as purchased because they work slightly differently than other cards that are just one of a kind.
You haven't purchased the Transcendental Benefits II card yet because it requires the Harmony Hound achievement, and it doesn't appear you have this on your achievements page so it has never appeared in your deck. - Thanks TomC, I think that post covers all my issues (except I still think Core Skills not being dimmed is a bug).
